It seems that this version of Sonic.Exe/X is actually from Sonic's world, in this story that is, and was created by Dr. Eggman himself. The scene itself implies he's this world's variant of Metal Sonic who was created with an infusion of the original Sonic the Hedgehog, after the aforementioned was captured by Eggman. Upon awakening, he immediately attacks his creator and leaves, starting the whole line of events.
